Because of space limitations, we need the garage door open when unloading things from the rear of my 2004 Prius. However, that makes the rear spoiler bump and rub against the open garage door, causing paint to rub off the spoiler. Also, about twice a year, my wife or I forget the hatch is up as we close or open the garage door from the outside. When one of the garage door hinges hits the spoiler, it puts a crack in the spoiler.

Other folks must run into this problem with hatchbacks and low garage doors. How is this problem solved? Is there some padding for garage doors, especially the hinges? Is there a way to limit the height the hatch can open? Other solutions?

There is no adjustment for the height at which the hatch opens. I would look into a padding for the part of your garage door that the hatch makes contact with.

What comes to mind would be a pad for camping that goes under your sleeping bag. They are fairly cheap when purchased at a department store, and can be trimmed as needed.
